I had the same problem, although it was on an actual ESM appliance. I can't remember all of the steps that occured, but I had to have McAfee tech support help me with this problem. The tech had to actually putty into the appliance and delete what I believe were a few database files that had become corrupt. After that, it was able to properly finish rebuilding the database. So I am not much help other than our McAfee support had to be the ones to fix this, and it wasn't going to stop on its own.
Agreed. This is far too long for a database to be offline for a rebuild.
A little background: like any database, occasionally the McAfee EDB index tables may require rebuilding. This happens most often during major software upgrades, but can also happen if the tables become corrupted for some reason. The EDB has a self-healing feature, which detects inconsistencies and automatically repairs them. Typically you will see that the database needs to be taken offline while the most recent DB partitions are rebuilt, which should never take more than a couple of hours (can be much shorter, depending on your environment). In the future, if you see this message last for more than 2-3 hours, something has gone awry with the rebuild, and it's time to call McAfee support. As Chris mentions above, they have great tools at their disposal to restore things to proper functioning.

Unfortunately, I asked this issue to McAfee support team, but they said you have to restructure database.
For your information, they said some similar issues occurs, but almost of these case has to restructure.
And they introduce following KB as related issue.

i install 3 VMs for combo SIEM with different versions on ESXI 5.1 after i finished my installation and confguration on it.....after 3 hours exactly i want to connect it's console it gives me these massage :
Unable to retrieve the ESM version number. Please verify that your ESM is working properly and then restart the application.
when i reboot it, it can't reboot and when i start to sutdown and start it manaually the vm become corrupted and can't start because the intiate file not found
the vm is first installation ?!!!!!!ant one help me at that case please?!!!!!
