Please enable Log Level 8 on both ePO and SuperAgen systems - and grab the DB\Logs\EPOApsvr.log from the ePO server and the Agent_<system>.log on the super agent system in question.
One of the basics you may want to check is whether ping and telnet works. Check if telnet to port 8081 works from ePO to SA repository.
How to enable Log Level 8 in both. Is there any side effect of doing this?

You will change Dword values under these loactions
Agent_<system>.Log DWORD registry value at: HKEY_LOCAL_MACHINE_NETWORK ASSOCIATES\EPOLICY ORCHESTRATOR\LOGLEVEL
ePOAPPSVR.LOG DWORD REGISTRY value at: HKEY_LOCAL_MACHINE\SOFTWARE\NETWORK ASSOCIATES\EPOLICY ORCHESTRATOR\LOGLEVEL
Change the value from 7 to 8.
Yes, very soon your log files will be filld up, So you must change the values back to normal. else your DB size will be under size limits.
When you set LogLevel=(REG_DWORD)8, also set LogSize=(REG_DWORD)10 to make the maximum size of the logs bigger (10 MB). The default size is 2 I believe.
We don't know of any bad side effects to increasing the logging.
