Saving files to encrypted folder without agent installed

We have an automated task running on a server that outputs a file. We would like to save this file inside of an EEFF folder. There is no agent installed on the server, but the service account that is writing the file does have NTFS permissions. Even though there is an encryption policy on the folder, files written this way are not encrypted. Is there any way to ensure that files that are saved into an encrypted folder without having the EEFF plugin installed and access to the keys are encrypted? Thanks.
