Yes make it part of their normal password change process. It's annoying at first but after 1-2 password changes they get it... Actually you should get them in the mode that if email/contacts/calendars arent working or are having problems, the first thing to try is to pop into the EMM app. Depending on the situation they may even need to update configuration.
I have this SAME issue, but the users may not even have updated their domain password. I've uninstalled device and user from EMM, wiped device and setup the entire thing again, still asks for password when using email.
EMM 10.1.2 and iPhone 4s updated.
Holy crap I had a whole site get this issue. 20 iPhone 4s's w/ 5.1.1 just stopped updating email etc. And kept asking for a password. I created a new group with the only security of 4 pin simple password, no jailbreak nothing. And that seems to be working when we re join the users. Still in the process.
