I am also having this issue, I have recently upgraded the 6.2 Admin and EEPC extentions, however I have only upgraded a handfull of clients to 6.2 to test in my environment. All the others are on 6.1.2
I either get "Inactive" or "unknown" reporting to the ePO server even though the clients are saying "Active"

Hi there, i had the inactive issue as well but that just resolved itself after a few reboots.
I raised a case with mcafee and it turns out the partially encrypted is actually correct. this only affected windows 7 and when running disk manager it shows that there is a 100MB system reserved NTFS partition that is not encrypted.
Still invetigating why 'encrypt all drives' does not catch this.
I believe this is because the reserved partition is not accessible to Windows, thus can't be encrypted - the same situation as if you had a linux partiton or something on the drive. It's warning you that potentially not all user data is protected.
