One possibility is that the users were ONLY assigned to the machine and if that machine has been deleted from ePO, then those users would be removed on the server side.

Nope, the machines are still within EPO, but just don't have any accounts associated with them. If I look at the machine from the system tree it shows the last logged on user.

Very strange indeed. Could you please clarify what version of the EEADMIN extension you have installed on the ePO server.
We did have a problem in the past, that when the child domain was unreachable those users on that child domain were being removed during the EEPC LDAP Sync task.
So could you please clarify if the users that are being removed are on child domain ?
We are running 220.127.116.115.

Just a thought, when it does happen, it seems to be when they have been connected on the company VPN. Perhaps it is doing something strange...
Ok, so it won't be that.. It only happened during the EEPC LDAP Sync task..
What version of ePO are you using ?
Do you have a server task that invokes the 'Active Directory/NT Domain Synchronization' ?
