Is it possible, that the Configer cames from another unsecure System?
Take a look about the another Systems.
Have you the latest Windows Updates?
If your VSE is up to date, but don´t find it anyway, take the McAfee Stinger.
Please boot into safe mode with networking and use this tool to clean up your computer.
Please revert for any more information/clarificaation.

I've ran the DAT update several times until it told me it had the latest version.
If the virus came from another system then wouldn't McAfee report this ?
The problem is that this old Windows 2000 server is blocked from the network until the problem with Conficker is solved.
So at the moment this machine doesn't have all recent Windows updates yet. Perhaps there is a way to download them on a USB stick and update it that way ?
According to the system requirements for McAfee 8.5 it should run without a problem on Windows 2000.

Please download and use that tool to clear the conficker worm from yoru computer.
Sameer, the Conficker Detection Tool can only detect computers infected by conficker but won't clean them

Joery, Please download a copy of McAfee Stinger and set the Artemis to High and scan the computer.

If you go the removable media path for the Windows updates, I'd suggest you consider putting them on a CD or DVD. Otherwise you run the risk of infecting your jump drive with conficker.

i´ve here a few links, with some workarounds.
Download the patch /es, take it to a removable device and install it on your system.
Scan the on after removing.
Scan the removable device after you´ve pluged it out on the W2k system, too.
The worm can be on it now!
