Where are you seeing the repository list displayed? Is it in the VSE console?
If so then this is normal - the list displayed here does not get sorted. The important bit is whether or not the machines are updating from the repository you expect them to :)

Which log file should I check to find out whether the client machines are contacting the right repository.
EDIT: Found it on: C:\Documents and Settings\All Users\Application Data\McAfee\DesktopProtection\Updatelog.txt
Just right click on the VirusScan icon and select update now, the dialog box will then start updating and tell you which repository it is using.
That one'll do it happy Or you could use the agent_<machinename>.log - you're looking for entries something like "checking update packages from repository <foo>"
Or (assuming you have the function enabled in the agent policy) you can check the agent log remotely by pointing a web browser at the agent wakeup call port on the client machine (8081 by default) - e.g. http://machinename:8081
spot on checking the logs via http://machinename:8081 - I always just puzzled why on Console the repository list was not ordered by closest subnet.
