What is the best way to configure two separate domains in ePO 5.3.2?

You can't - only one set of credentials is saved.

You can set up separate groups in epo for them.  The agents don't care what domain they are in as long as they can reach the epo server.  The thing you need to be concerned about is dns resolution between the epo server and the 2 domains.  You might have to add an entry under the nic properties for dns - add that other domain dns server as well as add the domain to append dns suffix section.  The directory structure is entirely your choice for how to set up.

Thank you for your response. Right now we are more concerned with credentials, currently when we deploy agents we have to switch creds depending on the domain the node is in. How can we configure it so that both sets of creds are automatically provided?
