The system itself won't change from managed to unmanaged. Most likely the system is being removed and re-added to epo. Is the system affected connecting through vpn? If so, check out kb52949. Are you also running AD sync that adds the system back in a seemingly unmanaged state? It really isn't unmanaged, it is more of a duplicate entry or new entry where the agent hasn't checked in yet.
