I tried what you posted and the Orion logs didn't show any errors, the stderr.log had a few things:

INFO: The APR based Apache Tomcat Native library which allowes optimal performance in production environments was not found on the java.library.path: D:\program files (x86)\McAfee\ePolicy Orchestrator\Server\bin

Warning: [SetAllPropertiesRule] {Server/service/connector} Setting property 'ID' to 'Orion.server.https' sis not find a matching property.

The Tomcat and Event Parser services start up fine, but the Apache server (McAfee ePolicy Orchestrator 5.3.1 Server Apache/2.4.16(Win32) OpenSSL/1.0.2j service will not start up.

What else can I try to isolate and fix this error?

Does the system event log show tomcat (application server service) terminating?  The APR based Apache Tomcat Native library error suggests it might be.  

When did this issue start and what changed?  I am sure you realize 5.3 is no longer supported, but you can't upgrade it in a broken state.  

Apache error Server certificate does not include an ID which matches the server name indicates possible server name change or missing certificate.  I would suggest first going to server settings, server certificate and regenerate new console cert there.  Once that is done, restart services, but keep apache off and regenerate the apache cert per kb90760.  In order to do that, however, tomcat needs to be functioning properly.  The console access has nothing to do with whether apache server service is started or not - that relies strictly on tomcat.

I would probably suggest a disaster recovery to get it functional if none of that works.

Check also the port that sql is using to verify that hasn't changed.  When did the issue start and what changed?
