There is a fix in the works for that, but it isn't available yet.

This issue is also happening when upgrading to 5.6.3.157, even after sending several wake-up calls with 'retrieve all properties' set. 

It's happening on both Windows and Mac machines

They have released a hotfix to address this issue. You will have to call support and request it. for me the hot fix file that they gave me was called ePO5100_EPO6865_Hotfix . It solved our issue as we had issues with upgraded systems not reporting back the new agent versions als

Yes, that hotfix should resolve your issue and issue isn't limited to agent versions, but other product versions that are upgraded.  You will need a ticket open to get it.

They may or may not.  Since it is a known issue, a screenshot would probably be enough.  Please send me your case number in private message and I will make sure you get the hotfix.
