we have installed 5.0.1 agent in our network which seems to have lot of update and agent communication issue, but when i try to upgrade the agents to 5.0.4 only 50% of agent got upgraded.
Observed the when i uninstall the existing agent(5.0.1) and install new agent(5.0.4) the VSE gets updated and agent & server communication get fixed.So, is their any command which i can use in my Agent deployment client task to do a force installation or remove the existing and install a new agent ,
can i use /install=agent /forceinstall, in command line of the created client task?
And should i have to Deselect Prevent McAfee services from being stopped for doing the Agent up-gradation.

You should upgrade agents using just a product deployment task - did you check any logs on the machines that won't upgrade?
There is no neccessery to use force switches - or even this is no possible from the ePO.
But if you want you can build your own packeges with that switches using EEDK or...
... you can simply use "Deploy Agent" with force checked:
