We have configured a subgroup in the System Tree (which takes its structure from an AD) to take in the workstations that are assigned a specific tag.
This tag is assigned to the workstations using a Client Task, which reads the computer's hostname and looks for a specific pattern in it. If that pattern is correct, the tag is assigned.
There is no issue in the tagging part, but there seems to be a problem while adding the tagged workstations to the subgroup.
The subgroup is correctly configured to take in the tagged workstations, but for some reason they do not seem to be getting in it.
The ePO version is 5.9.1 (Build 251).

There are a lot of pieces to sorting that need to be taken into consideration. First thing is if you are using AD sync, is the ad sync configured as system tree structure and move systems to sync group? If so, that will disrupt any other sorting you have configured, because when AD sync runs, it will move the systems back to sync group.
Second, if AD sync is not moving systems around, then look at your criteria. System tree sorting is a top down parsing of the rules. So, if a system doesn't match the criteria in the parent group, it will never go to the sub group. If you run a test sort, what is the result of that?
Third, you need to ensure that system tree sorting is enabled on the individual systems. You can check that on a system that isn't going to right group by clicking on it to go to system properties, then scroll down the list of properties to system tree sorting - it will show either enabled or disabled. If it is disabled, it won't sort at all, except by AD sync moving it around if sync is configured to do so.
To enable system tree sorting on the clients, you would select them in the system tree, actions, directory management, change sorting status and set it to enabled.
The other thing to check is in server settings for sorting. Is it set to sort only once or on each asci? If once, it won't sort again automatically.

I am not sure how to set sorting enabled by default based on group. That would be a great product enhancement request - see KB60021 for how to submit that.
