I have a situation very similar to this. We changed our default gateway to be our ISA server, and on our newly imaged computers the agent to server communication is broken. But ONLY on the new machines so I don't get it. You can do an update now and it hits my EPO box and pulls DAT's but zero pushes, agent updates, or policy enforcements. Get this in the log.

So how can I get DAT files but not policies? We did a route add to the IP addrses of my EPO server to bypass all the ISA rules but the machines that don't work still don't work. Even explicitly listed the server in the bypass local addresses under advanced proxy settings part of IE. I have manually updated the agent but that changed nothing.

newly imaged machines and the error "Agent communication failed, result=-2400" suggest that those new clients may have duplicate GUIDs with already existing systems thus rejected by ePO server. To test it please pick one problem new client and get ready to open server.log on ePO server. Initiate an ASCI from that client via command line and keep checking server.log, you should then see an explicit rejection of that client due to incorrect sequence number.

To elaborate a little more on my issue here is my environment.
EPO 4.5 Patch 1
Agent 4.5 patch 2
VSE 8.8 on most
VSE 8.7 patch 4 on the rest that don't update.
I can ping the machine from the server itself via a CMD window, however EPO ping fails. EPO can deploy the Agent if I manually send the job (all my machines that are failing do NOT show in EPO period) however the agent never returns communication to show that it is a managed system. It will pull a DAT update from my EPO server, but I get the Agent errors in my previous post that the Agent fails to communicate with ePO Server. Is this a routing problem or what? As I stated previous, only our new machines are doing this but are all DHCP and such. Same proxy server, etc. Really need a resolution for this as we are getting ready to deploy a bunch of PC's and I already have about 100 on the floor holding onto 8.7i and older versions of the agent. HELP!!!
To add to my diagnosis: although McAfee agent 4.5 has support for automatic guid regeneration this does not happen on the fly and by default. Please consult KB67473.

At least all of my machines are showign in the console now, and I should be able to force a reinstall to my computers to clean up the issue and recreate new GUIDs for all. So any machine that had a duplicate GUID will not auto generate a new one from the server, is that correct? Only want to do that is force an install over the top (if my understanding is correct.)

You seem to have chosen uninstalling and reinstalling the agents, if I understand your description right. That may work well, though, but can take longer time. I assume you send out agent reinstalls with the /forceinstall switch. That seems a good solution if your agents do not support the automatic GUID regeneration feature (i.e. have version 4.0 Patch 2 or lower).
Otherwise enabling two server tasks would do the same thing without forcing agent reinstalls.
