Has anyone had any success with using Foundstone to discover and report assets with a specific running windows service? For example, if I wanted to know if Internet Explorer was running at the time of the scan, would I be able to make a custom scan to answer that question?

I'm going to have to take your question and turn it into two questions since you started off by asking about Windows services and gave an example of Internet Explorer which isn't a service.
FASL scripts can detect running services.
FASL scripts can not detect running processes.

Well setting up a scan is easy. What version of the product are you using?
The hard part is going to be creating a custom FASL script. You have two options to get this accomplished.

Thanks so much again for your response. I'm currently running 6.5 but we're upgrading very shortly to 6.8. As I need to conduct the scan soon, perhaps point me to both versions' docs?
You can always get to documentation by logging into your service portal. I've attached the documents that you need though to this post.
In the 6.5 documentation you will find the info you need starting on page 288.
