The agent guid is initially generated based on mac address and other parameters unique to the system.  If it is a different system name, mac, etc, it should create its own unique guid.  As long as the systems are shut down properly, you shouldn't get duplicate systems.  VDI requires the agent to get a shutdown command from the OS, which then the agent sends an agent uninst command to server.  Server has to be able to receive that command to deprovision the system.  Often with vdi systems, they either aren't shut down properly or some scripts disable the nic so the agent isn't able to send response to server.  I just want you to be aware of the requirements for vdi to work properly.
