Unfortunately, Hyper-V is not supported with McAfee Drive Encryption. KB76966 contains details. I would recommend submitting a product idea to request support to be added to a future version of MDE.

Does it support any other Hypervisor like Virtual Machines on Xen Server or VMware ESX?
Is it good to encrypt physical servers?
Are there any challenges in FDE on physical servers like Blade servers or Rack Mounted Servers?
Officially, McAfee does not support Drive Encryption on VMs and supporting documentation can be referenced at Support for Microsoft Hyper-V or Virtual PC (VMware) environment with Drive Encryption and Endpoint .... Note that testing is key and there have been cases that TrueCrypt can create a virtual encrypted disk within a file, or encrypt a partition or the whole storage device(pre-boot authentication).
