My McAfee EndPoint Encryption database contains more that 40K user + machine object and recently I have noticed that the performance becoming slow means when I open any object it will take some time.And I also change the registry settings that give by McAfee support to increase.
So is there any way to increase the performance. In addition to that Local backup to another drive is once in time (@ midnight). Change bit & Attribute bit backup at every 2 hrs interwal to remote server.

Yes... but except below two
1. NtfsMftZoneReservation values
2. One user group contains more than 15K users objects (Group size).
You need to fix that group size. Aim for 5K or less. Use AD OU's to map groups. You can still use single AD connector.
Yes.. i will take care of Group size.. but that NtfsMftZoneReservation gives any better result ??? I haven't did it in past and apart from this anything I can do on server to increase performence.
With 40K of objects (assuming logicaly deleted are included in that count), you probably not need to worry about MFT. But run a quick check and see if there are many MFT fragments.
Make sure that object audit logs do not grow beyond 200kB. Clean them as neccessary.
Can you provide me the detailed information for MFT fragments. ??
